Job description
This offer concerns multi-omics molecular analysis (metagenomics and metaproteomics), allowing access to the profiling of the organisms present in the different samples, their gene catalogs by metagenomic sequencing, and their real activity by metaproteomics, which provides access to expressed proteins including enzymes involved in metal or metalloid metabolic pathways.
The samples are collected from a 18 month mesocosm experiment, where arsenic–contaminated soil from a tin mine is used for medium scale longitudinal follow-up of various geochemical parameters, before and following organic and inorganic amendments and planting of Festuca rubra. Samples collected and stored in the frame of the project will be analyzed using meta-omics. Metaproteomics in particular will be performed in the CEA Li2D laboratory which has extensive experience in metaproteomics and using latest generation mass spectrometers, allowing the highest sensitivity and exhaustivity for microorganisms data collection including taxa and proteins, and with ecosystem-specific sequencing data from metagenomics allowing the inclusion of any non-isolated microorganisms missing from generalist databases.
Missions include
- WGS and mass spectrometry datasets collection and processing including type of samples specific optimizations if needed, meta-omics analysis using state-of-the-art methods either from the lab orf the community for metagenomics databases and MAGs building, and metaproteomics peptides identification, quantification and proteins and taxa mapping.
- Monitoring of specific enzymes related to metabolisms of interest such as arsenic-related processes.
- Multi-omics multivariate longitudinal analysis of datasets to uncover microorganisms related activity along the course of the experiment.
- Valorisation of project results in peer-reviewed publications and presentations at conferences.
Applicant Profile
Formation :
Ph.D. degree in Bioinformatics, biostatistics, omics data analysis or related fields
Required knowledge, skills and abilities:
Expertise in omics data analysis and/or advanced statistical analysis
Knowledge of R and/or Python
Prefered knowledge in Machine Learning methods.
English fluent
Oral/written communication skills for publications and presentations
